If your knees ache, then following the advice in the guide to the plan on minimising impact and knee strengthening exercises will definitely be worthwhile.

Fantastic. Isnt it such a good feeling when you start that first run with doubts, but still manage to complete it.
You are doing great. If you feel you need to give your knee an extra rest day, then do what feels right.
