Extremely common to have low vitamin levels especially if cause of hypothyroid is Hashimoto's also called autoimmune thyroid disease diagnosed by high thyroid antibodies
For full Thyroid evaluation you need TSH, FT4, TT4, FT3 plus TPO and TG thyroid antibodies. Plus vitamin D, folate, ferritin and B12.

All thyroid tests should ideally be done as early as possible in morning and fasting and don't take Levo in the 24 hours prior to test, delay and take straight after. This gives highest TSH, lowest FT4 and most consistent results. (Patient to patient tip, GP will be unaware)
If antibodies are high this is Hashimoto's, (also known by medics here in UK more commonly as autoimmune thyroid disease).

I think it isn't just a thyroxine thing, I have been low in nutrients, especially folate, iron and ferritin, zinc and b12 whilst suffering from Hashimoto's disease on many blood tests, even when on natural thyroid hormones. My iron got so bad at one point I couldn't actually use the thyroid hormones I was taking and became bedridden for years. Of course we then found out I was also suffering adrenal insufficiency. In answer to your question, yes deficiencies with thyroxine for me are a thing I have to keep on top of. Dr gives me shots of b12 and I also take many supplements to try and stay better.
