Done my second run today struggled a bit but pushed through is it ok still to be aching especially the top of my legs ?

Well done.
Stretching immediately after every run, nhs.uk/live-well/exercise/h... while muscles are still warm and supple, pulls out contractions, avoiding carrying tensions into the next run and also improves recovery by improving blood flow, as recommended in the guide to the plan.
Many people do not hold their stretches for long enough or put enough effort in. Hold post run stretches for 30 seconds and make sure the pull is strong enough to be on the verge of discomfort.

I had sore quads on week 1 run 1 .
Now I do the dynamic warm up excercises before I run and the static stretches after I run .
They are linked from in the guide .
I have had no issues since and am now on week 9.

W1 R2 was the hardest of the 7 weeks I have done so far. My main ache was my quads, and after doing that run I sat down with my feet up for much of the day! The next one was much better, and I have finished week 7 today, and enjoyed it!
I'm just starting Week 9. Week 1 was by far the most painful in terms of aching legs just like you describe. It'll get better very soon! Go easy - but keep going!
