Hi on to the end of my 2nd week and knees really started to hurt 2nd last time. This time agony i ran through it but not sure i could do it again. I dont want to give up but not sure what to do??

I've had the same and I'm about to start week 7. Oddly the knees prefer to be active and as much as they are spare afterwards they seem to enjoy the running. Found foam rolling helps and stretching.
Many people have knee pain when they start the programme as it's the knees getting used to the running motion. But don't run through pain. Wait an extra day/few days and see if it eases.
Try some strengthening exercises

and stretching afterwards.
It's a good idea to build up the surrounding muscles of the knee like hamstrings, quads and calves and also glutes. If you're weak in any of these areas then that can cause knee pain.
Ok, good job completing in one respect, but agony in a joint means stop. Rest it and test it before your next run... literally run 20 yards half way through your warmup and then again up and down an incline, and be prepared not to run if it reacts.

Me too! And I'm only on w1r2. It's only in one knee but I couldn't walk on it after my run and most of the next day but it is getting better. Am going to give it a second rest day and then see what happens.
From advise I've read I think will work on stretches and if I can't jog then will walk the course until it feels more able without pain.
Definitely do lots of stretching, it helped me with tight calves.
