I am due to complete week 3 tomorrow, and although I have come through ok I am still feeling pain in my shins but only on the running part, when I have done C25K previously exactly the same thing happened and eventually led to me stopping, I know I am flat footed and have issues with pronation but can the doctor help with this?, I am beginning to enjoy and really want to continue but fear I might make it worse if I continue.
Also with the bad weather predicted how do people approach this, will I lose all the fitness I have gained over the last few weeks?
Any help or thoughts?

Yep, you might need new running shoes after having gait analysis. Also you might be running too fast! You have to run this really slowly. I know we keep banging on about it but it's TRUE. If you have known issues with pronation then your shoes will be important. If you go to a dedicated running shop they will help you with regards to your flat footedness and get you shoes to help you. They guarantee their service to you and will accept returns. Thinking Sweatshop off the top of my head, there are loads of branches. They do a hard sell on insoles but I wouldn't be swayed by those as they are too dear.
Are you taking an anti-inflammatory pain killer last thing at night before sleep. I find that really helps. Neurofen or Ibufren taken just before turning the light off as they only work when your muscles are at rest. You have been taking a rest day between runs I take it?
I always take the rest days, I did buy some quite expensive trainers as I knew that I had an issue with pronation, but never had the gait analysis done.
You could have the wrong shoe for your foot then, possibly. I would be tempted to go to Sweatshop or a dedicated running shop. If you have one near you, you can check them out on the internet. You will see that many of them have trained staff who know what they're doing with your feet. They're runners themselves at these places. I have pronation and expected a stability shoe but was told, after analysis, that I was only moderately pronating so a neutral shoe would be fine. If not you take it back and get sorted. Could you return yours?
I had the gait analysis done at sweatshop, I massively pronate so had not only shoes to stop this but the insoles moulded to my feet. My shoes feel more like slippers now and no pain at all - it solved it and I can't recommend it enough
