Well done, and don't worry about the knee, unless it gets properly painful. Aches in the joints seem to be part of the body adjusting to the new activity

Well done for starting. I would address the sore knee now, rather than wait. I'm guessing it's quite sore seeing as you included it in your heading. Two things commonly cause knee pain and can get worse if not checked.
Your running gait. You can get this analysed - often free. Look for running gait analysis in your area. I run with my feet pointing outwards. If I don't concentrate on keeping them straight, it can cause pain.
Your trainers. This may also be addressed during gait analysis. I have cheap Nike running shoes. Good arch support and decent cushion under the heal. They won't last long - the heal gets squashed. I probably won't run in them after the 9th week. If your shoes aren't padded enough, your knee will absorb the shock of impact.
If your knee is still sore, try an ice pack and ibuprofen after a run, but prevention is better than remedy, especially if you're running every other day.
Watch the knee! RICE if it's painful or swollen, and get a gait analysis done as soon as it's better.
These are generally free (Sweatshop/Go Outdoors,specialist running shops etc), and there is no obligation to buy from them. It's good if you can, but you are not obliged to. I can recommend both SS and GO.
Make sure that you listen to your body, and if it hurts, stop or walk. Better to have a walk than 2 weeks off running!!
