I've been given omprazole as a stomach protector but I read somewhere that it is advisable not to take it with Thyroxine as it might block effect!

Personally I think its inadvisable for everyone except as a very short term treatment.
There are better and more natural treatments that won't lead to nutritional deficiencies. What problem are they supposed to be treating?
You are likely to end up with vitamin B12 and possibly iron absorption problems which you will end up fighting with your GP to get recognised, so no you shouldn't take it.
If you are on high dose corticosteroids or pain killers using PPI'S is good. Otherwise if you do not know for sure you have high stomach acid which is rare I would skip it and try something else.
Gut issues are common with thyroid disease. PPI's just reduce the amount of acid your stomach produces and we need that for digestion. Try a teaspoon full of cider vinegar mixed with water before meals. Do you follow a particular diet, such as gluten or dairy free? If not, you could try it for a while and see if it helps.

You should take Levothyroxine and Omeprazole at least 4 hours apart, longer if possible, to avoid interactions.
