I appreciate these are difficult times, so they stop B12 injections as they don't want you at the surgery. Now they're urging parents to get their children vaccinated which requires a visit to the surgery. Am I missing something?

You are not missing something but many gp, s are.
They are missing the information about people who cannot absorb from oral b12
Exactly what I thought!
The immunisations are not generally at the GPs surgery - they are setting up at schools and village halls etc where possible.
