So I did this run and managed 3:12 KM in the 28 minutes - is that good or am I just slow? Should I be starting the run from the 5 minute warm up and include the last 5 minute- what does everybody else do?

You are doing great.
Speed is not essential and can in fact be detrimental, so don't worry about it.
If you want to know how far you run, just time the running.
If you want to know how far you you cover overall, time your entire workout.

Slow is good especially during the nine week course. As regards the timing of your run, personally I start my run keeper app when the run starts and then finish at the end of my run and don’t take the walking into account. I feel this gives you a true picture of your progress. Hope that helps.
