I’ve been working on the couch to 5k programme steadily up until about 2 weeks ago. Before that I had to repeat week 5 because I could get the runs in and didn’t feel fit enough to progress to week 6. I’ve been quite ill with a bad flare up of an autoimmune disease I have so wondering where I should start again - hoping with new medication I should be ok to try again in another week so I’ll have had 3 weeks out after only making it as far as week 5. Shall I start there again or go back even more?

Try starting there again. You may very well be fine! If not, then step back a run. Good luck!
If you were doing okay before your illness flared up, perhaps try the first wk 5 run and see how it goes, if you struggle then go back another week until you find what sits right with you for now. Don't forget the 9 weeks is only the start so as long as you are making progress don't worry too much how long it takes to get to week 9,
