The legs usually get better as you get more used to it - the non-running day is a vital part of the programme, as are the 5 minute walks at the end. A lot of people swear by doing stretches after the session too. I find sticking to off road surfaces helps too but not everyone has that option.

Your body is bound to ache a bit after doing something its not used to that is physically demanding but actually that ache is usually a sign that your body is doing what its designed to do; that is adapt and get stronger.
I find a combination of these stretches work for me after a run, also try not to be too static after a run: nhs.uk/Livewell/c25k/Pages/...
