during the last 3 minute run I stopped for 10 seconds at the 90 second mark because of pain in my legs, then I continued to the 3 minute mark and then I ran for an extra 30 seconds. Can I class that as run 3 completed, or should I redo it?

Whatever you want! Perhaps try the first day of the next week, and if that goes well, carry on.
Move on to week 4 but run very very slowly. Do you know what is causing the pain in your legs? Have you got proper running shoes? Make sure you stretch after every run and start to use a foam roller.
