Having just started this plan and on week 2, I was wondering if it's ok to run on alternate days or should I just run 3 times a week and 2 days rest?

The plan's based on three runs a week rather than running on alternate days. Personally I find less is more - I run better (faster, stronger, further, whatever) and enjoy it more if I've recovered properly from my previous run, than if I make myself do extra.
It's really up to you.
The plan is based on a pair of short runs plus a weekly longer run. If you really want to run every other day (and have already been doing that), you could possibly extend it to an 8 day week, and repeat the shortest run on day 5 and do the long run on day 7. I wouldn't recommend compressing it so you're doing the longest runs more frequently than weekly. You could alternatively alternate between 6 and 8 day weeks to keep the longest run at the weekend.
However, it's only a bit over a month since you graduated. Erring on the side of caution is probably the best course to take.
I always run alternate days as this just seems to work for me. I stick to one longer run each week on either Saturday or Sunday depending on what day it falls and then stick to short runs on weekdays, It means that some weeks I do 3 short runs rather than 2.
You can do whatever you like, so long as you have at least one day of rest between runs doggytail. A running week can last 6 or more days, and the runs can be in any order. I love parkrun, so my 5k was always on Saturday , and then I’d fit other runs in between, but some can only do long runs at the weekend.
