Omeprazol is prescribed for too much stomach acid. Hypos tend to suffer from too little stomach acid. Unfortunately the symptoms of too much and too little stomach acid are similar.
If you try omeprazol and it makes things worse then you probably have too little stomach acid and need apple cider vinegar with mother instead.
Why were you prescribed a PPI ?

When you have LOW stomach acid it makes the breaking down of food - especially proteins - more difficult. Food particles then hang around in the stomach too long and begin to ferment. It is the upward movement of the fermentation into the oesophagus that can be the cause of reflux. Food needs to be digested by stomach acid before moving into the Duodenum ..for the onward journey.
Acid reflux is more commonly an issue caused by low stomach acid, and low stomach acid is very common with thyroid disorders.
Test your stomach acid by diluting a tsp of bicarb in around 50ml of water, drinking it, and timing how long it takes for you to burp. If you have next to no activity for 5 minutes, then you have low stomach acid. You need to do the test on an empty stomach (so first thing before eating or drinking anything).
For low stomach acid, you need to take digestive bitters or a tablespoon of apple cider vinegar diluted in about 100ml of water per day.
I tried it. The bicarb gave me heartburn and I didn't burn for about 10 minutes 😳

Try 1tbsp of apple cider vinegar (unfiltered or "with the mother") in around 50ml of water about 10 mins before a meal, it should hopefully help. I have used Yarrow Root digestive bitters too, that made my stomach feel so "normal", but it's about £10 for a bottle and it tastes awful.
I think you should take it at least four hours after thyroid meds as with all other meds.
Beware of how PPIs affect your vit B12 levels: I was on Omeprazol for a few weeks to protect my stomach when on short-term cortisone treatment , and my free B12 levels dropped from optimal to below range. It was only later that I found out about the connection.

There are other reasons why people get reflux that don't have to do with the amount of acid in their stomach, but rather the tightness of the sphincter. For instance it is very common in conditions such as Ehlers-Danlos syndromes.
