Any discomfort from vaccinations usually passes within a few days, and will only be in the arm that you had the vaccination in. However, it is possible to get pain in your arms from the way you are sleeping. It might be a muscular thing. If you are worried about it it might help to talk to your GP, and maybe ask for a referral for physio.
