I’ve been on the IC for 2 weeks following knee pain and am ready to get back out there. I reached run 2 of week 6 before the injury and not sure where I should pick up from. Do I go back to week 1?

No. A couple of weeks off should be ok. Try W6R1 again?

You lose little or no condition in the first two weeks of non running, but if you want to take care of your injury, then maybe drop back a run. Certainly no need to go back to the start.
