When you have Hashimotos, if you have an infection, it can lead to a flare-up, because your body is going to produce antibodies to fight the infection.
Hashimoto's is also called Hashimoto's thyroiditis which indicates that the thyroid can become inflamed, especially if you have had a infection of some sort.
A heat pad round your neck might ease some of the pain, and a soluble form of over-the-counter painkiller if you are able able to take them, but this is just a suggestion, I personally have never had thyroiditis.

This a quote from that link: "Dr. Langer suggests taking some calcium/magnesium, which are nutrients that have a sedative effect, along with a pain reliever to relieve inflammation -- buffered aspirin or ibuprofen -- before you go to bed, this might help. He's found that this helps about two-thirds of his patients suffering from nighttime thyroiditis symptoms.
Reducing swelling is a key aspect of dealing with thyroiditis attacks, according to Dr. Langer. "Just as with arthritis, an anti-inflammatory pain reliever doesn't cure the problem, but it temporarily ameliorates the symptoms."
REmember, though, that if you take calcium or magnesium, do not take them within three hours of your thyroid medication, as it blocks absorption.
I do hope that this helps you to find some relief.

Hi Lifeback, Your thyroid is a little lower than the Adams apple, and what sort of pain? But I would go and get it checked anyway better to be safe than sorry
Hi pippasawrus pain comes and goes but its tender to touch going to docs tomorrow at 3.30 to get antibiotics again for sinus infection and get him to have a look will let you know
sorry wanted to say thanks for replying x
Hi Lifeback...let me know how you get on at Dr's but just to let you know..I've been to see the top surgeon who specialises in Thyroid and he said that even though my bloods came back normal...that might be ok for "Joe Bloggs" but everybody has a different level so hes confirmed that my "underactivity" plus Cyd (My newly named cyst) pressing onto my thyroid was for real.
No worries Lifeback you're grand. Dont let the Dr fob you off and good luck xx
Hi Lifeback...another possibility is DeQuervains thyroiditis. Although hypo for 30 years I developed large painful benign cysts on thyroid. Dx 'viral'. It cleared up completely but still get tenderness erupting there whenever I have flu or sinusitis flares up. Best wishes
