On week 3 run 1, had to stop after the first three minute run as my knee started really hurting. I have proper running shoes now, but didnt for the first two weeks. Feel very deflated that i had to stop... Did anyone else experience this? And does it spell the end of my journey already?

Normal in weeks 2-4 to get knee pain. It’ll go in a week or so. Take ibuprofen in the meantime.

Its not that uncommon. Rather than pain killers use something to cool the joint. The old bag of frozen peas trick or fairly cheap spray or cream from the Chemist/Superdrug will help reduce the inflammation which is causing the pain.
Speaking from experience. It is better to take a few runs out than it is to continue running and hope the pain will fade in time…..it doesn’t and it will then just take longer to go away.
