I had the same problem - I got to week 5 run 3 and then my knees really started to disagree with the whole running thing, so I had to take a step back and look at what was going on. It took me 4 weeks of knee strengthening exercises, daily gentle walks and gradually re-introducing runs to feel like I was back on track.
My first run back was after a week and I decided to have a go at W5R1 again, as that was when my knees had started grumbling. There was a similar reaction again, so I carried on with strengthening exercises and daily walks for another week, when I tried W5R1 again. This time there was much less complaining from the knees so I had another go at W5R1 with 2 days rest. That gave me the confidence to try W5R2 again and I did this twice (again with 2 days rest between).
I finally moved on to W5R3 yesterday without problems (so far, fingers crossed) so I'm feeling like 2 days recovery suits me at the moment. As the guide says, at least one recovery day is compulsory, but we need to listen to our body too. I'm hoping that my as my body adapts I may be able to shorten the recovery days, but I'm in no hurry

I agree, I think two rest days suit me better. I’m now on W8 and only left a days rest in between first and second run, but have struggled with second run today
