Well done: that's the hardest bit, getting out and doing the first run. Aches here and there are normal when you first start running - though if they persist or get sore it probably means either you're going too fast or you're not drinking enough. And of course if you get actual sharp pain then you stop running till it's sorted. But it sounds like what you have is the usual protests from your body and brain at this new demand you're making of it, and that's nothing to worry about.
