Could be a few weeks if your bowel is really upset. Flagyl and amoxycillin are both broad spectrum ABs, so will likely have altered your gut microbiome. Probiotics will help, but usually take time to work because, despite the seemingly large number of bacteria in them, they are "a drop in the ocean" compared to what's in the gut. They also tend to work indirectly, by helping the normal gut bacteria digest fibre, and those bacteria need time to repopulate the gut.
If you take ABs in future, it's often a good idea to take probiotics more than 2 hours before or after the AB - that way, the AB has been largely absorbed and the effect on the probiotic minimised, so the probiotic can provide some benefit.
