I've read that PBC symptoms includes joint and muscle aches.

Yes me to which i have also but my left foot feels as though i have twisted it all the time
My feet are horrendous had x-rays & scans & fort inserts nothing helps I stretch my muscles constantly to get relief.
I have aching pain in both legs and feet equally fairly. I would go a bit further to rule out a non-pbc cause. It's possible to have a 'bio-mechanical assessment' from a podiatrist.
I would agree with Skypony. Once you rule out any possible "foot problems" you can come back to your Doctor with more of what it's not and probe into what it is.
My itching is always in my hands and feet. In the middle of the night, i tend to scratch or run my feet together while I'm "sleeping" (Many nights I have to take xanax to help me sleep on A bad itchy day.
I have a very sore left foot, my heel is tender but it then travels around my foot, it gets worse when I rest it, I never really connected it to my PBC thought I had hurt myself without realising it. I also have a swollen knee for no reason too. All very odd.
An X ray won't show a soft tissue injury.
If you can, try to be more specific about the location of the pain and also about the type of pain.
I've had one Morton's Neuroma cut out of my left foot and still have a mild one in my right (that I wish to God that I'd had cut out at the same time but never mind...). That was an achy pain between 3 & 4th base of the toes that could escalate into an unbearable sharp pain where shoes and walking were impossible. It also made my toes numb when walking with bare feet.
There are many other different soft tissue injuries. Some give pain on the sole of your foot at the heel, some cause pain under the ball of your foot. Some are helped by rolling your foot over a small roller or spiky plastic ball. Some are helped by orthotic inserts for your shoes especially if you roll over onto the insides of your feet (over-pronate). For some (like the Morton's Neuroma) a complete rethink is also needed about the style (and size) of shoe worn.
I'd go back to your doctor and, depending what they think, get a referral to a consultant/podiatrist/physio.
Meanwhile, love them or loath them, crocs and uggs can provide blessed relief!
I have a horrible stabbing pain on the inner part of my left foot. It comes and goes. I have told my GP about it and had an MRI I believe rather than an x-ray. Nothing was found and still don't know cause of pain. Massaging the area seems to help some.
