Went to do 3rd run of week 2. On second run stint I got a pain just below my calf muscle stopping me running It has happened before Any ideas what is happening and how I can stop it happening again

We are not medically qualified, for the most part, and getting a diagnosis over the internet is not always the best approach.
Sounds like a pulled muscle. The guide to the plan has advice on dealing with injury.
Rest for now.
Stretching immediately after every run, nhs.uk/live-well/exercise/h... while muscles are still warm and supple, pulls out contractions, avoiding carrying tensions into the next run and also improves recovery by improving blood flow.
Well, if you have the correct shoes and you are warming up well, it could be any number of reasons...
We do, when beginning this tend to thump down and tad, so trying to and lightly may help I call it, kissing the ground with your feet... Try to relax and do makes sure you do some post run stretches...
