Sugar and other fructose containing foods increases fat in the liver causing fatty liver disease:

A calorie is the amount of heat required to raise the temperature of 1 gram of water by 1 degree centigrade. it is the same whether from sugar ,fat or protein or so I was taught as a student

Agreed.

But one gram of sugar and one gram of rice or one gram of fruit react is different ways in human body.

Yes, we know that, but what the study says is that the source of the calorie can have negative effects on our body. Surely you don't think that a calorie from a vegetable and a calorie from sugar has the same impact on your body?
