It is about 6 months on Levothyroxine (100mcg) and feel better than before but still have symptoms, I get a fever and headache from time to time ... it is annoying but not very bad. What is interesting is when I get this fever it is also a sign I'm feeling better in other hypothyroid symptoms. Does this indicate anything?

Ali1101, If Levothyroxine was causing fever and headache I think you would be experiencing them all the time rather than occasionally. Some members have reported hypothyroid symptoms improve when they have a raised temperature. I don't understand why this might be.

You have recently diagnosed Hashimotos Autoimmune Disease.
The fever you feel could be a Hashi attack when thyroid antibodies attack the thyroid gland causing large amounts of hormone to be dumped in the blood stream.
It can make you feel very unwell, last any amount of time and cause inflammation and goitres
Decreasing antibodies and optimising thyroid hormone replacement will help suppress further Hashi attacks. Supplementing selenium with help reduce TPOAb's and aid T4-T3 conversion.
Many members have found gluten free diet to be beneficial.

I tend to agree with you. I didn't get the fever before taking Levothyroxine, but looks like when the attack dump too much thyroid hormones additional to the supplemented, the fever will be the result.
Does this also means I'm under medicated? Let's just forget my blood tests, they are very misleading!

Being optimally medicated will help suppress Hashi attacks.
You previously posted you have cortisol issues. Have these been addressed ?
What are your iron levels and nutrients like as deficiencies can inhibit thyroid meds working well ?.
Have you been working to reduce your high thyroid antibody count?

I tested iron and ferritin both are in good levels.
I'm not sure I have cortisol issue, it might be normal, what I was saying is my symptoms follow cortisol normal rhythm, so thet peak in AM and start to disappear afternoon.
What I did for anti bodies is I cut dairy, it made a big difference to me. Cutting gluten didn't make any difference, but I might try one more time.
Antibodies:
Anti TPO <10 (ref. up to 34)
Thyreoglobulin abs 233H (ref. up to 115).
Is this for sure Hashimotos?
After 6 weeks on 50 mcg Levothyroxine:
TSH: 4.690H (ref. 0.460 - 4.680).
FT4: 9.93L (ref. 10.00-28.00).
FT3: 4.17L (ref. 4.28-8.1).
I have taken 75 mcg for a month then 100 mcg for another month, here is the latest results:
TSH: 0.371L (ref. 0.460 - 4.680).
FT4: 15.80 (ref. 10.00-28.00).
FT3: 5.61 (ref. 4.28-8.1).
B12 Vitamin: 264 (ref. 239-931)
I jumped from 100 mcg to 150 mcg and my T4 went very high:
24.2 (ref. 10.00-28.00) But I didn't feel any better!
My TSH is suppressed even before Levothyroxine with normal T3/T4.
Do you have Hashimotos? It can cause fever.
