From time to time, after a really stressful time, I seem to be really ill with something like a virus. It takes a couple of weeks to get over and even then I struggle afterwards. Could this be an autoimmune attack on my thyroid? I have Hashimoto's.

Maybe but it certainly is a sign that your body is finding it harder to fight off infection. I know before i was diagnosed and treated i had two bouts of flue in 6 months -each took me a month to recover from. Once optimally treated i did not have this problem and fought off infections in 'normal' time.
I recently mentioned this to my doctor all i know is i have an under active thyroid as i was told its pointless testing me as i will get the same treatment.
I had an ESR blood test which came back slightly raise and she asked how i had been feeling and i said i sometimes feel like i'm going to come down with something but it never comes to anything earache, sore throat ,headache and general feeling rubbish and it happens every couple of weeks or 4-6 weeks just seems very frequent considering I'm 39 and not 4, she still put it down to the fact i have a 6 year old who brings lots home from school even though he has had 100% attendance often wondered if it was down to my thyroid condition.
