Hmmm... googling has just thrown up a lot of people saying “10% of coffee is a protein that cross reacts with gluten antibodies.”
I've never heard of this before if it's true no coffee is gluten free. However my suspicion is it's not true and made up by quack's, there's a lot of it about. I'll wait and see what other responses are.
Hi Rodeojoe, cross reaction is a controversial subject and there is no definitive answer, some people have a gluten like reaction with corn and corn has been heavily genetically modified, as has Soy which's another, so is fructose which's another long chain molecule like gluten is and this is just an example of a few.
Cross reaction has come up on here before and there are many posts in the archives and my attitude is that we as coeliac are often more sensitive than wheaties and if it makes you ill then don't eat it LOL.

Hi Mikeila, Rodeo Joe is right that coffee is gluten free But your Dr is also right in that coffee is a known trigger for IBS, you obviously have to be mindful of artificial whiteners (which can contain gluten) and artificial sweeteners which are also triggers for IBS. And artificial sugars can be wheat derivatives containing 3 or 4 ppm of gluten.
My opinion and experience is that if my guts are sensitive then coffee is a big no no because it acts like a laxative rather than being glutened.
You may find that you're fine with decaf because it's the caffeine that triggers IBS.
A good question prompting interesting replies. What a great resource we have here.
Jerry already mentioned the laxative effect coffee may have so maybe that's something to consider for your IBS.
Interestingly coffee has been shown to have a protective effect against bowel cancer in many studies. So I consider mine medicinal.
Perhaps try to cut down if it's affecting you badly?
I ration my coffee to one a day, filtered and fairly dilute, with a splash of cream as an indulgence. If the coffee is strong it definitely has a laxative effect on me, too, but I find I react more to de-caffeinated than the regular , and instant coffee is a no-no.
If you can cope with it, it seems to have several health benefits.

They are all GF but terrible for your gut! Drink natural teas and kombucha instead. I can't drink coffee at all because of ibs
