This may have been posted before but I found this an interesting link on coeliac disease/IBS and the connection between other autoimmune diseases:

Dr Saleem is the only one to mention that it can cause B12 deficiency.

Ooh, great link, Polaris - I'm going to watch my way through those. Because I'm currently following up on what may have caused my B12 deficiency, I'm on the coeliac forum and reading books on coeliac disease and B12 deficiency comes up all the time in them. It is a recognised warning sign for coeliac disease - and therefore other autoimmune diseases.
Hi Chancery. It's like piecing together a very complicated jigsaw puzzle isn't it. I'm finding everything seems to lead back to the gut, immune system and maternal deficiencies and they are all interlinked.
I noticed on your posts that you are looking into the gallbladder connection too. Hashimoto's, gallbladder problems and B12 deficiency run through our family and I've noticed that, since avoiding gluten the last few weeks, I've not had another attack I really want to avoid surgery that some of the family have had.
Another link (you've probably already seen) but, again, they don't mention B12 even though many of the non gut related symptoms scream B12 deficiency.

Good luck with all your research.
