Take a few extra days off running until your knees no longer hurt, drink plenty of water the day before you run and a little before you run, run a little slower than you did today.

What Al and Delly have said, plus this might be the time to look at what sort of shoes you are wearing and whether they're giving you enough support and cushioning.

I got my gait analysis done at the end of week 3 and now (wk 6) the knee pain has completely gone. Maybe this would help?

Try the knee strengthening exercises on the NHS site. They really do work. I also agree with the gait analysis suggestion. When I got new shoes it made a lot of difference. It's not unusual to have a few knee niggles in the early weeks. Pavement running is not great if you suffer with knee issues either - soft paths are better.
