Running too fast or overweight would be my first two guesses. Could try focussing on how softly you land and maybe try to reduce your stride if you think it leads to you heel striking.
Gait analysis and correct shoes would be another guess?

or perhaps you have just run 20 minutes non stop for the first time and your knees are sore? My arms and shoulders are sore from doing a hundred reps of everything on Saturday. Nothing is wrong. It was just more volume than usual and that results in soreness.
