I've just finished my third week of the couch to 5k and found as I start running my knees hurt but after about a minute or two they stop hurting. It's just getting past that first bit. Is that normal does anyone know?

We all get aches and pains when we start an exercise regime that we are not used to but my first question is always what are you wearing on your feet. The first 10 minutes of any run is always the toughest before the body warms, up joints get lubricated and oxygen supply becomes balanced.
You are getting to the stage now where you really need to be wearing proper running shoes. In my opinion, these should be purchased after a gait analysis at a specialist running shop where are your particular requirements can be assessed.
Most of my aches and pains disappeared after about week 5 so you may have a little way to go if it is just starting pain.
