Yes. B12 deficiency can affect any part of the nervous system (central, peripheral and autonomic).

If the vagus nerve is part of the autonomic nerve system, I can say it has definitely been affected by my B12D.
Interesting thread. If you are not already trying these, Datis Kharrazian has some suggestions for helping vagus nerve function - gargling with water multiple times daily, long and deep (if possible, until your eyes water!), singing loudly, stimulating gag reflex and coffee enemas! Thanks for this question, answers were helpful to me, too. My autonomic nervous system has definitely been affected and it could be thyroid/Sjogren's/APS (Hughes')... but hadn't anticipated it could be B12.
