After ejaculation (both a good one and a bad one) I have some kind of discomfort, like feeling my penis a bit sore, being less sensitive, having a hard time getting hard and if I force myself to have an erection I may feel muscle "pain" or discomfort.

to be honest I do it twice a day almost everyday and I do it almost after an hour not like once in the morning and once at night

Why almost after an hour? Depending on the intensity of ejaculation and the intensity of masturbation, I would think 1 hour is more of the minimum limit before trying again.
Maybe for some guys, they can do again in 15-30 min, but 1 hour is better. And better yet, longer than 1 hour is better to ensure enough recovery.
Maybe you should try 2 hours or 4 hours apart (not as extreme as a duration as morning and night), and see if that makes a difference. If it does, your 1-ish hour between sessions is too short, or you need to go easy on it during your sessions for it to work well for 1 hour apart.
Your doctor is right. Masturbating twice so close together is causing the discomfort you are feeling. Maybe space it out morning and evening. Let your shaft recover
