I am doing C25K for the second time. Right knee is a bit sore after but soon settles apart from when going upstairs. I do stretch before and after. Any advice?

Knees and ankles both take a lot of increased usage resulting from running so please be careful with that niggle, definitely don't let it get worse without getting it checked out by a medical professional!.
The consensus is for dynamic stretches pre run, any amount is better than none. And use static stretches post run when those muscles are warmed up and used.

I know I've niggley calves so stretch thoroughly pre run, I'll even warm my compression sleeves before slipping them on.

Are you doing strengthening exercises, as linked to in the guide to the plan?
Are you following the advice to minimise impact in the guide to the plan?
How is your hydration? Are you drinking 2.5 to 3 litres of fluid every day?
Are you wearing good running shoes fitted after a gait analysis done at a specialist running shop? Poor quality or old shoes may not provide adequate cushioning or support.
Do you do dynamic stretches pre run and static stretches post run? These should not be confused.
