They will strengthen up. You may need to take extra rest days throughout the programme (I did). You could also try elastic knee bandages or braces until you get fitter. If it's really PAIN rather than just your body complaining about being used, see your GP. Your legs are being used for stuff they're not used to, so you shouldn't be surprised at some discomfort, but unless it's a medical thing it WILL get better as you run more.
Hi; I had a similar problem in W3; I've had mild arthritis in my left knee in the past, but this was different. If you haven't run much before starting the program you are asking a lot of your muscles and joints suddenly, and on occasion one rest day in between runs may not be enough to recover. When my knee pain kicked in I decided to take a week out, and I now tend to run every 3rd day. So far so good as I'm now into week 8 with no further problems.
If it swells up or if the pain doesn't go away with a few days rest then - common sense - see your GP, and don't run on it.
Sometimes taking up running can make an existing problem visible - so if its pain rather than just post exercise muscle ache, get it checked by your GP. As others have said there is no shame in taking an extra rest day or two - your body needs time to get used this this.

The link is to the quad strengthening exercises that my physio gave me when I had knee trouble. Please take care of your knees. I couldn't run for 2months last summer because of knee pain. The exercises really work but you need to do the every day. Good luck
