My endocrinologist told me this was ok as there was no noticeable interaction between the hormones. I tested my thyroid levels (TSH, FT3 and FT4) both before and 8 weeks after starting progesterone and my levels were the same.
More recently, I have found it better to take progesterone in a night (it seems to aid my sleep) and Levothyroxine on a morning (alongside oestrogel). It is very much trial and error to find what works best for you.

Progesterone does not cause increased binding so yes, you can take thyroid hormones and progesterone together.
(The doubts came about when women were taking oral oestrogen that risks a higher proportion of thyroid hormones becoming bound to transporters, but now a days transdermal oestrogen, patches and pessaries are used that should not induce extra binding unless taken in very high doses when a large amount may be recycled through the liver.)
